Quick answer

The upgrades that matter most: the Magic Meter (Great Fairy on Death Mountain Trail), the Adult's and Giant's Wallets (10 and 30 Gold Skulltula tokens), Double Defense (Great Fairy outside Ganon's Castle), and Biggoron's Sword from the adult trading sequence.
